Yes, it is completely safe to toggle in between the home menu layout and anemone. In fact, it is mandatory to select a home menu layout for anemone to even function properly. If you don't pick a home menu layout and leave it on default (white background) then anemone has problems too. Anemone and the 3ds home menu layout have close connections.So I have followed the 3ds hack guide about 1.5 - 2 years ago on my N2DS, and it has been running flawlessly with everything I've thrown at it.
